I do not think this is the question. Anyone on US soil, except diplomats, are under US jurisdiction. Plus, any immigrant on US soil has some of the Constitutional protections afforded citizens. Non-citizens on foreign soil have zero US Constitutional protection.

Well, no, the vast majority of muslims do not believe this. And second, even if they did, that is irrelevant to their first amendment protections. They are free to believe anything they wish. Just as you are. Their beliefs, do not trump constitutional law. Just like yours don't.

I had to check my recollection, but as I remembered, Jefferson had zero input to the Constitution or the Bill of Rights. The First Amendment's religious protection had nothing to do with Muslims, even if Jefferson thought it should. Jefferson also tried to start a state's rights rebellion against the national government, giving you some idea of how much respect he had for the Constitution.
